Subway surfaces are surprisingly clean. There's a panic about them every few years, and pith-helmeted reporters are sent in to take samples, and they always come back pretty good.

But air circulation on the trains is terrible. And most people don't have the sense to wear a mask when THEY'RE sick, so you have to be proactively prophylactic.
